Can the mp3 handle having auxiliary lights without it messing with its charging system?

If that's the only power-hungry accessory, then it'll manage up to 100W of extra lighting no problem (8A). That'd be a lot of lumens with LEDs!

There is very little spare Amps unless you do some modifications.
Keep in mind the MP3 is a "Very Voltage Sensitive Bike", it will start horn blowing and beeping if the Voltage is not right. It will drive you crazy trying to figure out what you do, or what the problem is.

Add a second battery to increase your Amperage (The Cheapest way).
Use LED Lights.

I have tried the Expensive Lithium Iron batteries which provide High Amps, they don't last that long. Using two good Gell Cell Batteries like MotoBatt are cheap and you can get 2+ years out of them. Buy a spare keep it on a Battery Tender for a quick swap, or for testing to see if you have a bad battery or another problem.

Should be set up for more power...
The bike should already be set up to handle heated grips and seat/skirt thing. I don't use either of those but if it can handle powering those it should be able to power many additional LED aux lights.
