Some 2009 MP3 500ie issues

So I've got an mp3 500, and I've had her for a while. I injured my back at work so she's been sitting for a bit but was started weekly. My wife decided she wanted to start using her, but as of this week, I've noticed some things that concern me. I'll preface this by listing what I've done this weekend so far (in relation to the entire bike itself)

1. New battery
2. Final drive lube
3. Chassis lube
4. New brakes
5. Replaced front rotors
6. New belt
7. New Air filter
8. Oil change (will be done Wednesday)

Now onto the issues

Issue 1: starts sometimes. By this I mean, with switch in run position, pulling either brake, or heck, both and pushing the starter, nothing happens. Seemingly for no reason it will "try" and then stop trying. Flipping the switch to off and then back on and trying again, occasionally works, other times I have to turn the bike off completely and then try again. First thought is possibly a loose connection to the starter? The brakes and brake lights activate but the starter switch doesn't seem to notice and thus won't allow the bike to start.

Issue 2: she sounds crappy. What used to be a smooth, even sound is now a "putputputput" and legit sounds like something is rattling about. Initial thought was the belt so I swapped it for a nice new one. Didn't do anything other than now I have a new belt. Additionally, that "putput" sound causes her to stall out, which leads to some mild swearing and me trying to start the dang thing again. I do notice the RPM's dip down to "no no" territory where a stall is imminent unless you Rev the engine a bit.

So I'm a tad confused and could use some insight. Again, she's a 2009 MP3 500ie, she's got about 7500 miles.

Oh and I will happily upload a video of these issues during daylight.

Fully charged with smart charger. It's a YTX14-BS FLA Battery. I only ever purchase fillable acid batteries. I've never had an issue with them. It's reading a solid 12.7v

I can hear the fuel pump engage all the time while running, should I get a new pump? I did find out the putputput noise was the roller weights which have been swapped out. I suppose I should have got some different weights from Dr pulley...
I'll return the 14 for a 16

The put put issue is airbox issue inside of airbox on the right as you look at inside view there is a square piece of plastic remove it by any means you can and it will smooth the whole bike out I've done it to mine it solves so many issues
