I have a 2006 250IE that has ran good since the day I bought it. I took it for a spin today and the engine started missing and finally died. I re-started it and it ran good the rest of the way home. It seemed like it was losing spark. Could there be a loose wire that needs pushed back in?
I think those red boots scared it into running poorly.
Tap the heels together three times, say there's no place like home, and you will be back in Kansas before you know it.
A loose wire in the push-on spark plug connecter can cause the problem you describe. A problem with gas tank venting, or a problem with the fuel pump have sometimes caused similar symptoms.

If you replaced the battery, check to make sure it's the right one for your Vespa. I've seen a few where people stick whatever fits in the compartment, and the positive terminal arcs against the body. If this is happening, you will see a bit of black where the terminal and bike meet. Also, check the wiring under the seat and make sure none of it looks like it's starting to melt. That's another symptom of this. The end result is that the wiring harness melts. Piaggio sent out a service bulletin about this with photos of a GTS in Austin that caught on fire because of it. Also, the wiring that leaves the battery compartment is a bit shorter than ideal, and where it rounds some of the metal corners of the frame, over time, the insulation can be cut through.
