after years of riding finally discovered there is a seat cover built into the Vespa GTS.

If you open the seat, underneath there is a hole towards the bottom, inside that hole is a seat cover for your Vespa!

There's also a took kit in the glove compartment.

I was momentarily excited. I rushed out to check on my GTS, but there's no seat cover inside, just an empty hole

I rented a GTS before purchasing one and was excited at the concept of the rain cover under the seat. Unfortunately the bike I purchased didn't have one.

I have a really dope brown leather seat I'd like protected: Does anyone know where I can purchase a replacement, perhaps something sun-blocking as well, sort of like a dashboard visor for your butt?

You can buy the cool ass one. I did and sewed it onto my stock rain cover tab. Now it's just like the original only better, and it still stows under the seat.
