Hola,
Subject is an '06 GTS 250 with 2,600 miles. Just purchased. Little maintenance had been done to it and it was dirty and "rough" looking.
Spent most of the three-day weekend completing the following;
Replaced front fender.
Change engine oil & filter.
Changed gearbox oil.
Changed belt/rollers/guides.
New Michelin Power Pure, dual compound tires.
New side moldings.
Changed brake fluid in both brake systems.
Changed air filter.
Cleaned belt case air filter.
Installed new Shorai LiFe battery.
Now there are two issues;
1) Rattle in belt case at initial acceleration that goes away at higher speeds and absent at idle.
2) Engine "runs on" after I release the throttle.
After reading about rattles in wiki, I'm not sure what to do.
"Run on" is a bit strange and I could use some help.
Any ideas?

What type of rollers did you buy?

What is a rattle to you? Where do you think it originates? Does it sound metallic? It could be the new rollers are what you hear, but this should almost be at idle too.

What is Run On? Do you mean the throttle is sticking or the engine is idling to high once you let off the gas?

I also have a 2006 GTS, I now have over 18k miles on mine and its running well.

One other mod would be Malossi shocks front and rear as they improve the ride as well as a set of new tires. The stock shocks are kinda crap even when new.

I'm not sure but let me make a couple guesses:

1. Rattle. Are you absolutely sure you installed the rollers all the correct direction? The manual shows the closed end of the rollers all in one direction. Backwards can wear the variator out quickly.

2. Run on. This is weird but since you replaced the front fender, be sure you didn't kink the single throttle cable. Start by watching it on the engine end.

Rattle sounds like "belt slap" where the belt strikes the case. Common problem with other scooters. Not normal with new parts however. You can see where the belt strikes the housing. Haven't heard of this issue here in Vespa country.
Rollers are in correct according to Robot YouTube video.
Run on = throttle remains on after release before closing. Delay.
I'll look for cable issues. Good idea.
Not a pleasant or fun holiday weekend. Usually enjoy this kind of work but not so much on this scoot. Vespa could've done a better engineering job with their scoot.

If you installed the rollers (or even a couple of them) incorrectly then the engine will feel as if it is "running on"! But in fact it's the variator not working correctly and sticking because the rollers are not working properly. It's a common issue I've found in folks who diy this for the first time. Or you may have installed them correctly but some grit has ingressed into the variator and is causing a sticking issue. It does feel as though the throttle is sticking open. Of course, there is the chance your throttle is actually sticking, but I doubt it unless you hammed it up real good. You don't sound as if you are the sort who would do that, but even experienced techs get the rollers wrong sometimes. Worth checking after you check the run of the throttle cable first. I suspect your rattle will be cured too if you get the rollers right.

Could be the backing plate on the clutch making the rattle sound.

Can't remember but would a glazed clutch bell ( think that's the name)cause any of those symptoms? Might be some dust in there. My rollers rattle sometimes but the rattle goes away. I read suspect not subject. Laughing emoticon If you could can you tell us the prob;em was? good luck
