In the picture below, both connectors come from the negative side; where do they go?

I'm pretty sure that longer wire that has the rubber cover starts over at the relay (that's located behind the battery), then connects to the starter motor (it brings 12+ power to the starter). The other wire that's shorter it a ground wire that gets attached to the engine case. The location to mount that ground wire is at the top of the flywheel cover. Just use one of the exiting screws that hold the cover on.

But since I can't see the other ends of where your wires go, you might want to double check that with an electrical tester.
