It doesn't line up flush with the case No matter how I whack it with a large washer I can't get it flat at 2 o'clock it just sticks out.

I doubt it tore as it went in. Most likely fine. If it doesn't rub on the crank, run it. Bigger concern is those casings have had a hard life. If they pass a pressure test first time, it's your lucky day.
