I'm doing a little upgrade on my GTS 300 and I noticed this. Looks like it's been broken for a while any idea what it does and what impact that could have had?

It's the oil pressure sensor. It's very important, the red oil pressure light will illuminate if the oil pressure drops which could lead to engine siezure. When you turn on the ignition the light should come on and then go off immediately the engine starts running.

Is it possible to get a replacement cover and wire without buying a whole new wiring harness?

just solder a piece of wire and use the same boot cover. there is a spade connector under the boot cover.
