Hello, I had to replace my ECU on my 2004 GT200 because of an issue with the immobilizer. I replaced it with a unit that bypasses the immobilizer and now my indicators are not working. Does anyone have solution for this please?

I would check the fuses as you have touched electronics, workshop manual below.

Thank you but the fuses are okay. When I put back the old CDI, they work but then the bike won't start. This is why I changed the CDI unit that bypasses the immobilizer.

What brand was the CDI?

I know there are aftermarket CDIs out there that don't have an immobilizer. They don't have working turn signals either, as the original module was the CDI, immobilizer and flasher relay.

You may need to add in a flasher relay to regain your turn signals, or use an after my CDI that doesn't delete the flasher relay.

Something from aliexpress most likely. When I decided to find an affordable cdi for the Vespa that bypasses the immobilizer, I ordered 36 and they didn't have the blinker circuit. The company that made them was unaware that the blinker circuit is in the cdi. I've still got a few, and over the years, I've sent them to some of our dealer customers to use as a test cdi. Other than that, they're pretty much useless.
