I'm 5'5" and when riding with a passenger, the foot pegs and passenger feet dig into my calfs when I have feet down. Was the position of Vespa foot pegs always in the same spot?

Possible resolution is to get the chrome bars so passenger can rest them on that instead.

Any thoughts? Advice?

This is a common compliant (unfortunately).
One person mounted folding passenger pegs on their crash bars for a most elegant solution.

I use the chrome bars as passenger foot-pegs as well. They work great. The stock passenger pegs are very poorly designed.
